Not sure if this is still relivent, but I have this board and just managed to flash the new firmware on mine after experiencing the same issues as everyone else.
What I did was download the firmware bin file manually to the device, then used the flash command as follows
# stm32flash -v -w mmdvm_hs_dual_hat_fw.bin -g 0x0 -R -i 20:-20,21 /dev/ttyAMA0
The trick here was to remove the board from the pi and as soon as you hit enter connect the board, I found i could pre-connect it, i.e. balance it on the pins so i could press on it to install it quickly. if you time it just right it will reset and flash. have tried this 3-4 times now and it works fairly reliably. unfortunately even after reflashing it I was unable to use the usual tools to flash it so i think these boards are hardware locked or something like that, but the quick plug in seems to work.
HOWEVER please do so at your own risk, this could end up bricking the board.
